Looking for advice

I have a ZX6R G1 which I've had for 8yrs, Its been sitting in my garage for about 4 weeks without being used, the only thing I have done to it is put some new indicators on it, I used it for work on Monday morning, it started fine but after riding it down the street it felt like it was running out of petrol, turning it on reserve didn't help, after filling it at the petrol station it was no better only pulling about 55mph at full throttle, it kept coughing, spluttering and cutting out, feeling like fuel starvation, I later took the tank off and the fuel was flowing freely out of the filter, and out of the pump into the carbs, but still no better when put back together, still the same the next day.  After talking to someone at work, I disconnected the side stand switch and looped the wires across, and the bike was perfect, it was great going to work this morning but started playing up again on the way home.
Does anyone have any advice.

Did you reconnect the Y piece on the air intake?

Just double checked the link pipe and apparently it wasn't connected, thanks, I haven't ridden it yet though. How does that make the bike react so bad and why did it improve when I disconnected the side stand switch?

the Y pipe feeds air into the float chambers in the carbs above the fuel to make sure the RAM air effect doesn't push the fuel back down the main jets because of the raised pressure. Which is why it gets worse as the speed increases.
